West of Heißesheim lies the Mertinger Höll nature reserve. It is one of the best-preserved lowland bog areas in Bavaria and is home to many endangered species.
Mertingen includes parts of two Natura 2000 sites: most of the Mertinger Hölle Special Area of Conservation and surrounding wetlands, as well as the western section of the Eastern Danube Valley Special Protection Area.
The municipality contains three landscape conservation areas, including the Mertinger Höll, adjoining wet meadows and the Langweidle area east of Heißesheim.
